.merlin is an Adobe AIR tool that will help you re-organize your mis-labeled fonts.
This utility will extract the actual font name, and rename the file based off of that. Then put that font into a folder of the first letter.
There is no progress bar while this is running so it may look like it's locked up while it's working but it hasn't. .merlin also has the capability to either rename or relocate only.
