- Some probesets are in result CHP file but not in annotation file. During PLINK export,GTC took the first ID and applied the first ID to all of them. The fix is to use their true probeset IDs for these probesets. All of them will get 0s in the PLINK export since there is no annotation information available.
- With updated library files, GTC now reserves APT output files such as AximGT1.calls.txt, AxiomGT1.confidences.txt, AxiomGT1.summary.txt, AxiomGT1.report.txt and AxiomGT1.snp posterior.txt in the GTC result folder.
